Most of the places I've worked do as you've suggested, lowercase m for
general museums ("an alliance of local museums") and uppercase when using
the word "museum" to replace the museum's official name.

I believe this is a matter of style preference, but should defnitely be
consistently applied throughout the museum's publications.
