Gail Greve, Associate Curator for Special Collections at the Colonial
Williamsburg Foundation Library, uses pencil for marking acid-free
folders.

It seems to me that pencil is relatively reversible, it does
not bleed if (heaven forbid) it gets wet, it is inexpensive and
readily available, it doesn't require specialized knowledge for
proper use, and it doesn't have significant potential for causing harm
if it inadvertently comes in contact with rare materials (although
one would obviously avoid such contact).  All in all, a highly
effective solution for marking acid-free folders, as long as one
writes legibly.
