Besides the Vatican Museum (s????) I think there's one in Santa Fe, N.M. and one at Santa Clara University.  I think there's one in Manhattan, and there's this one, which was part of a museum consortium I worked on (they might know of other ones).

Cathedral Museum Calhoun & Lewis Streets

The Cathedral of the Immaculate Conception is the "mother church" of the Roman Catholic Diocese of Fort Wayne-South Bend, and was established in 1857. The Cathedral Church, erected 1859-1860, is the oldest building in continuous public use in this part of the state. It is considered to be a classic example of gothic style architecture. Its wood-carved sanctuary and stations of the cross are said to be the best example of the wood-carvers art in the entire United States. Its Bavarian-made stained glass windows are the best of their type in the Western Hemisphere.   Adjacent to the Cathedral Church, located on the lower level of the MacDougal Chapel, is the Cathedral Museum, which houses religious artifacts dating back to the mid-13th century. Individual and group guided tours are available upon request. Price: Free / Hours: W-Fri 10 am-2 pm; 12 pm-3 pm 2nd and 3rd Sunday.
