I visited both Pompeii and the Archaeological Museum in September.  While the mosaics there from Pompeii and Herculaneum were gorgeous, the section housing the paintings of Pompeii and Herculaneum were closed.  I was quite disappointed, and I was told the paintings area would be closed for some months (not sure if they will be open again by June). 
 
If I were you, I would try to go to Pompeii on my own, get a ticket, and then join up with one of random guides hanging around outside the site.  (They will be calling "English speaking tour" at the top of their lungs, so they won't be hard to find. I think it was 10-20 euros a person)  Our tour really didn't take more than an hour or an hour and a half, and then we could wander as we liked.  Then perhaps, you could still go see the Museum.
 
However, if you absolutely have to choose, I would pick having a guided tour of Pompeii.  Unless you are a Roman ruins expert, it is hard to notice all of the little details that a guide can pick out.  Without exception, our experience of the various sites was improved by having a guide.  While we made some great "discoveries" on our own, (like happening upon some of the gorgeous mosaics still in Herculaneum), a guide can help you find the most spectacular or interesting locations you might miss on your own.  Also, it's fun to hear the stories they tell (heavily embellish?) about the various houses and locations.  When we were by ourselves, we always felt like, "Well here is another really interesting... structure."

Hi all,

I know, I know... I am asking travel advice.

Does anyone know anything about the National Archaeological Museum of Naples/Pompeii?

I will be there in June and have my choice of being on a guided tour of Pompeii (Sorrento - cheese and wine & lunch on own) OR a self-guided tour of Pompeii and then see the museum (pizza and Naples). I am torn. The time differences are about the same, so is the price.
