Our inhouse tradition is to capitalize it. The National Postal Museum becomes the Museum in later references within paragraphs.

I agree with this explanation for capitalizing the M in museum when it is 
used to indicate your museum's proper name.  It is your museum's name in a 
shortened version. However, if the word "museum" is not a part of your 
museum's proper name, I do not think a capital M is appropriate.  At least 
that is the way I am addressing the situation at my place of employment.
