We are working on a large archive reorganization as well.  My suggestion would be to have a series called family correspondence in which letters written between family members are grouped together chronologically. You can choose to file letters to/from third parties with this series or file letters from catherine to Jane Doe in Catherine's series, ditto with letters Jane Doe has written to Catherine.  The bugbear with family correspondence is that they all write about each other. The best place to look for information about a certain person is sometimes NOT in their own letters.
