Heather,
   Speaking in general terms, what makes a museum website good is what makes 
any website good: ease of use. Can visitors find the information they are 
looking for? Are the museum's address, directions, and hours of operation 
one of the first things users see -- since it's one of the first things most 
people are looking for? Do they have to click through three or four times to 
find things or is the information readily accessible by multilpe buttons and 
mulitlevel menus? Broken links, missing images, and too much Flash can all 
be problems.
   The annual Museums and the Web Conference sponsors a "Best of the Web" 
contest each year. The 2007 winners can be found at 
http://www.archimuse.com/mw2007/best/index.html . Past winners are also 
available by perusing through the website.

opinion?  What makes them the best?
