My favourite hidden gems are:

"Old Operating Theatre, Museum & Herb Garret" at 9A St Thomas' Street SE1 (open daily 10:30 - 16:45)

"Kirkaldy Testing Museum" at 99 Southwark Street, SE1 (open 1st Sunday of every month 11:00 - 15:30)

Of the better know museums the "Museum of London", "London's Transport Museum" (both open every day) and "Sir John Soane's Museum" (not open on Sunday).

If you get to Oxford, my personal favourite is "Pitt Rivers Museum" in South Parks Road.
