How few are your hours in Edinburgh? There's the Museum of Scotland <http://www.nms.ac.uk/scotland/home/index.asp>, next door to the Royal Museum <http://www.nms.ac.uk/royal/home/index.asp> (both are parts of the National Museums of Scotland) in Chambers Street. There are the City Council's museums the People's Story, Museum of Childhood and the Museum of Edinburgh (aka 'Huntly House') all on the Royal Mile, and the City Art Centre down the steps by Waverley Station (that's Edinburgh's main station). Information all on the unfortunately-acronymed City Art Centre web site (when are they going to get a decent site up? <http://www.cac.org.uk/> ). 

Dynamic Earth <http://www.dynamicearth.co.uk/default2.asp> at the Holyrood end of the Royal Mile (nice view of Arthur's Seat, though not stricto sensu a museum). At the other end of the Royal Mile there's the Castle <http://www.historic-scotland.gov.uk/properties_sites_detail.htm?propertyID=PL_121>, which includes a couple of Regimental Museums and the National War Museum as well as the castle itself. Then there's Mary King's Close <http://www.realmarykingsclose.com/Templates/MKC_Default.asp?mID=Content&uID=180> (again though, it's not strictly a museum) halfway down the Royal Mile.

Of course, you could always come out here to Dunbar (on the train it's only half an hour/30 miles) and visit John Muir's Birthplace <http://www.jmbt.org.uk/>. I'm sitting in my office just down the street from it now looking out over the sea, and it's a beautiful day.
