Have you looked at the job directories at Western Museums Association - 
www.westmuse.org
and California Museum Association - www.calmuseums.org

Also,  craiglist.org.  The site features listings for lots of cities, and a 
section for nonprofit jobs.
Occasionally, you'll see a few museum jobs listed.  Go to:  
http://sandiego.craigslist.org/

Also try:   http://www.npworks.org/
A resource for nonprofit jobs in San Diego
