The Cairns Regional Art Gallery (Australia) has a very good restaurant/cafe
set-up. Because the weather in Cairns is quite good all year round they have
the cafe set up outdoors on a decked verandah that is covered. The actual
kitchen part of the cafe utilises just one small room of the actual art
gallery so it doesn't infringe on the gallery itself.

I suppose the things to be wary of:
- easy access to the kitchen so deliveries etc. do not affect the museum
- separate entrance so people just going to the restaurant don't trample
through the museum disturbing the visitors.
(However, you may want the restaurant purely for visitors so it may be ok to
have it centrally located).
