Two notable New York examples come to mind:

The New-York Historical Society, and The Museum of the American Indian-Heye Foundation.  Each was in crisis, and each was rescued or reshaped in a different way.  There are a lot of references in the museum and historical society literature and in indexes like the New York Times Index and periodical indexes.
