I'm a big fan of Open Collection, http://opencollection.org, an open 
source collections management system that makes online access to 
collections extremely easy.  I'm not sure if you could port your data 
into it easily from PastPerfect, but you could contact the developers, 
who are very nice.

I haven't spent much time with PP Online, but could you paste the 
transcriptions into the notes (or a custom) field and set it to display 
that field with the object record?

The site you cite as a model, Robert Boyle's workdiaries online, breaks 
in any browser but Explorer, and is written in frames.  I bet you can 
develop something more sophisticated without too much effort.  
Honestly, I think you'd be well-served to consult with a web designer 
about possibilities and options.
