Another one is not really a museum, but if you can get out to Fort Totten
in Queens (and like military history), they still have their
Endicott-period gun emplacements as well as a replica of the Army Corps of
Engineers castle (now used by the historical society).  I'd suggest the
Harbor Defense Museum at Fort Hamilton in Brooklyn (Bay Ridge, accessible
via Subway), but I don't know if it's open.  If you have kids, don't miss
the Staten Island Children's Museum (LOTS of fun), and the Botanical Garden
there is nice.
