I've been using Past Perfect for the last seven months, and I have found that there are times I have to play with its lexicon to catalogue objects.  While I don't have Natural History collections, the suggestion of adding catagories and sub-catagories to fit your needs sounds to me to be an excellent solution to the problem.

As far as listing objects by location; the software does not come with a pre-made report for inventorying.  However, you can sort objects by location on the objects screen and with some additional help from Past Perfect tech Support you can create new forms.  I have found their support staff quite helpful.
